I simply wrote the right hand's part in the treble and the left hand in the bass. Is there a better way to write this? This passage is also supposed to be pedaled, but I don't want to write in a pedal mark because if I do I have to write pedal every where. I don't want to be that specific.

Perhaps change the F and second C in the bass to quarter notes to make it more clear that it should be pedaled.

If you want pedal, but don't want to be spesific, simply write "with ped" or "con ped".
