It might be worth your while to be less diverse and play only one instrument.
Once you are playing your chosen instrument correctly in tune and have a reasonable command of the technique required for that instrument, then perhaps add a second instrument.

I play flute, and I think most of the intonation is in how your lip is positioned on the mouthpiece. Have you tried rolling the mouthpiece while playing? If you have not, it is worth a try. Blow into your flute while slowly rolling the mouthpiece under your lip until you hear the tone you want. Then you can stop rolling the mouthpiece, and, hopefully, you have the desired intonation. This worked for me, and I hope it helps you too.

Vince is correct - long tones are the most important practice tool one can have in reed instruments. Turn the muscles in your embouchure as precise as possible. If you're in control of your embouchure, you're in control of intonation and timbre, among other things.
I can barely play the flute, but if I'm not mistaken, it's more about the speed of the airstream than the position. Try it with a tuner in front of you. Vary the air stream. Expel air faster and slower and see how the pitch changes.
I'll also have to agree with NetRhino. Focus on one instrument first.
